Cool!!! OK!!! Depends!!! Yes! Cool!!! So what!!!!!! OK!!! what to do: exit the US with the US passport, enter Chile with the Chilean passport. On the flip-flop, exit Chile with the Chilean passport, enter the US with the US passport. Do not pay the reciprocity fee  either coming or going :D . I assume you have a Chilean exit stamp (well, paper thingy) in your Chilean passport, so if you rinse and repeat the above you will always have one. Everyone will be happy. No big deal.
You are disturbing me. I am picking mushrooms.

My brother has a Canadian and British passport. He used his British passport to enter Chile (not paying the fee) and on his way back to Canada, used his Canadian passport in Dallas(shorter line for US and Canadian residents when entering the States and no British visa application with Canadian passport). The immigration guy tore a strip off him after grilling him about using two passports on the one trip. So I guess they keep track of your type of passport and it must set off some alarms.

dude they keep track of everything. I bought a ticket for my niece a couple of years ago online from Chile, for her to fly inside the United States. Security was waiting for her at the check in counter, interrogated her, and then walked her to the gate because the purchase was made with a U.S. credit card but from a foreign computer IP address.

So yea, they know if you use more than one passport to enter and leave.

ENTRY / EXIT REQUIREMENTS FOR DUAL NATIONALS: Dual nationals must enter and exit Chile using their Chilean passport, and they must enter and exit the United States using their U.S. passport. A naturalization certificate is not a valid travel document. Information about dual nationality can be found on our website.
